I would say in general terms no it does not have a bad effect. Those directories that are "not in favour" with Google will be ignored. Google tends to penalise you for linking to "bad neighbourhoods" but if these link to you there is little you can do except request the link removal, its pretty much out of your hands.
It is better to have links from related quality sites however than general directories, I suggest you may want to give some nichedirectories a try.

i dont think its gonna affect your site pR directory submission is good for traffic but its not going to help you to increase your PR

Directory submition is not a good idea. I think link exchange if best than directory submition. there are almost 5 visitors per month from directories. i submited my website to demoz to 9 year ago and still does not get a single visitor
I dun have much knowledge in this field, heard it's bad but you never know. atleast DMOZ is an exception :p
I also think that directory submission is wast of time. but if we will not submit our sites to directories then how we will get higher ranking in search engines??

When saying diectory submission is not a good idea it really depends on what your aims are. If it is in an effort to increase PR (are we still worried about that?) then its a useful tool, if however itsto drive traffic to your site, then no is not. Having a site submitted to over 1000 directories, and they link back to me its obviously useful in terms of PR, but traffic from these is totally negligible.
DMOZ is a waste of time, so much so that about a year ago Google (as part of an algorithm update)devalued the contribution that DMOZ made to its link value. You'll hear the professional SEO moan about DMOZ continually, it doesn't communicate with the outside world, it's notoriously dificult to get listed, and any categories are so far out of date its become worthless.
Again to my point above in terms of PR contribtion its a tool we can use, in terms of traffic not very good. If you check your site stats you'll see that a significant amount of traffic comes from SEs. There are other relevant traffic sources, but you need to investigate these for your own niche area.

The effect of directories is completely dependent on the quality of the directories. The results can go from negative, minimal, to positive. Stay away from link farm type directories and focus ones that send targeted traffic or have strong SEO.
