If the domain has ever been punished ,how long will the SE remember it ? You know sometimes we will not care too much about the history of a domain ,but maybe the domain has such kind of history.Will it affect the Index of the website?

it will probably not affect the indexing of the site even when a domain's history was being dropped. it will just depend on how you manage the site, there are lots of tips about ho to get indexed fast - one of it is to submit it to lots of socialnetworking and bookmarking sites.

I think submitting for a re-indexing purpose via search engines' webmaster account would be in need for such domains.
