will i get banned from google(ad sense) if i use software that automaticaly submits my site to web directories?what if i remove the ads from mywebsite before doing that?

Indeed, in your place, i prefer submit my website to directories manualy
Spend a time doing that is more sure thank using automated software! I heard that such program send your URL to spam bots... Thus, you will avoid any problem or something like that with google.

why will you be banned if you are just submitting your site to web directories?

my advice to you is :
You ask to Google Adsense administrator to clarify your reason why your account was banned. You tell that you ever do invalid activity. You tell what happen with your website. Ok send the email to google adsense administrator.

No, AdSense doesn't ban for submitting your website to directories, even if you are using automatic submitter. However, Google might penalize you in term of website ranking, but it has nothing to do with AdSense.

Submitting your site to directories should have not much (direct) impact on your amount of adsense clicks/clickthrough rate, so i doubt you will be banned from adsense.
However, as Teddy said, you could get penalized in pagerank because you might be submitting your site to bad directories. Plus, they can probably notice when you suddenly have 200 incoming links from directories in just a few days.

Do it manually, and only a few per day. That is the way for growth from directories
